Biosecurity New Zealand's confirmed the single male fly was discovered in a South Auckland surveillance trap.
It follows the wrapping-up of a six week operation in Mt Roskill last Friday, after the Queensland fruitfly was detected.
Biosecurity New Zealand Commissioner North Mike Inglis says they are unrelated.
He says as a precaution, they'll be putting legal restrictions in place on the movement of fruit and vegetables out of the area.
