The 22-year-old has held on to win by one minute, 20 seconds after launching a solo breakaway more than 70 kilometres out from the finish of the stage to Te Anau.
Pithie admits he was starting to get anxious over the final few kilometres.
Michael Vink has retained the leader's yellow jersey.
